Betrayed and left for dead.
Pete fought for months against the tides of humans-turned-monsters at the door and was relieved when the Metacrisis finally returned. At first, the Metacrisis was distant, but outraged, over the situation on Earth. Pete asked him for help, and for all appearances the Metacrisis did. In a few scant weeks, the Metacrisis returned with an inoculation against the disease and, once administered, it proved to be effective in not only preventing the Change in the uninfected but also in arresting it for those midway through it, preventing it from worsening.
However, it became clear very quickly that there was a horrible flaw to the inoculations -- once taken they caused sterility. Humankind had two horrible choices; the first to allow the change and at least be able to have children or prevent the change and be sterile once the series of inoculations were complete.
A very confused and distraught Pete brought this to the attention of the Metacrisis, thinking that perhaps he had made a mistake or could fix it.
He was shocked and appalled to learn that it had been the Metacrisis' plan from the very beginning. Pete confronted him and was coldly rebuffed. Finally he had no choice but demand the Metacrisis fix it, under pain of death... something he told him he regretted to do to a friend but had no choice for his friend had left him with none. The Metacrisis only laughed, and told him to shoot. Moments later, the Metacrisis left.
Pete went back to the apartment he shared with Jackie, Tony and Rose and told them plainly of the Metacrisis' betrayal. Rose left, stating that perhaps she could talk to him.
Six months passed and Pete had no choice but to presume his adopted daughter dead.
And then the Doctor appeared on their doorstep.

Pete took Jackie, Tony and a few others from Torchwood left the dying Pete's World on the TARDIS with the Fifteenth Doctor after learning that she was really the original Doctor's granddaughter, Susan. She took them all back to the main universe where Jackie and Rose were originally from.
Once there, Mickey and Martha helped the displaced Pete, Jake and Tony with their identities with the aid of Torchwood, via Gwen and Jack, and UNIT, through Sir Alistair and Sarah Jane Smith. Jackie was given her life back with the cover story being that Pete had been in "protective custody" due to a high profile criminal case and that Jackie had been amnesiac after the battle of Canary Wharf. She hadn't died, but also didn't know who she had been. Given that Rose was still missing, they decided to wait and see how to explain her reappearance. Tony was given birth certificates for his actual date of birth and decided to go to the future Torchwood with Alex Campbell, Susan Foreman's son by David Campbell... or at that was the official story as he remained in the present Torchwood with his parents. Jake also decided to be "reborn" and placed in the future, and Pete and Jackie "adopted" him as well, making his birthday the same, but with the year of his birth as 2011. Their immediate presences were explained by the Doctor's interference, and they became Companions of the Doctor so that they could travel freely back and forth between Alex's Torchwood and Gwen's Torchwood.
Pete was contacted by the Head Office of Torchwood and after an extensive interview it was decided that he would continue his work in their universe in the very same role he had in his, and with Jack's absence he was given the Director's chair of Torchwood Three in Cardiff as Jack's successor.
He wasted no time in organizing Torchwood Three into a cohesive and efficient whole, without losing its character and personality. The team's number doubled immediately, with the official roster of Torchwood Three rising from officially three (with Jack's departure) to officially six, plus additional "floaters" and one administrative staff with Jackie working the Tourist Center, making the count much higher in reality.
With the additional members, Torchwood Three's mission became far easier.
